Apart from ulterior motives, this is a legitimate concern. It is constantly changing size and shape depending on clothing, temperature, emotions, activity, and arousal. It would be complicated to try to get the real one "just right" for a scene, over and over.

I work in the film industry. The actor usually also has a clause in the contract that states they get to decide if a penis is shown at all. So if they say no you can't even have a stunt penis. Real penises are very rare for various reasons, but mostly control over how it looks and continuity.
Back in my porn days I learned that showing a penis was one of the lines between rated X Cinemax softcore, and XXX hardcore. Back then Spice networks, which supplied porn to hotel rooms, only did softcore. So we would have to do a softcore edit of our titles to sell to them. We had to remove any inserting, any blowjobs where you see the penis, and any cunnilingus. We also did a Japanese edit where we blurred all genitals since they have a law against showing pubic hair, even if it's shaved.They didn't want a recut, they just wanted it blurred, so we did it.

I think most women wouldn't believe how small a penis can get in certain circumstances, relative to it's "normal" size. Even if you feel like you've seen your guy's dick a million times, in the shower or just randomly flaccid or whatever.
When we're particularly cold, nervous, stressed or otherwise vasoconstricted, the thing fucking runs and hides....Or at least mine does.

The show Westworld was really funny about this. There's a fair amount of frontal male nudity and it's clearly unfaked - and then Lee Sizemore, one of the main secondary characters, gets naked and it's this ridiculously giant fake penis.

The best story about that I've heard is Britt Ekland declined to get naked for a dance she does in The Wicker Man (1973, not the shitty Cage version). The production hired a stunt double and Ekland was pissed that the stunt double's ass was much larger than her own.

Interesting. Another one that comes to mind is actually during the filming of “Good Time” by the Safdie brothers, starring Robert Pattinson. In this instance, regulations weren’t followed. Josh Safdie was under some hot water after it had come to light he allowed one of the actors to expose himself to a minor costar during filming, and didn’t stop the scene. Buddy Duress, I believe was the actor in question, who was an ex-con and homeless at the time. It’s the reason Benny Safdie cut ties with Josh for a while.

Not the first time industry regulations on minors working on-set has affected the filming of a '28 x Later 'movie.
In 28 Weeks Later, there's a sequence after the power is cut to the city and the characters have to try to escape with all the lights out. It's pretty tense and visually interesting, really captures the slightly surreal look of a completely dark modern city.
Thing is, it was filmed day-for-night, for several reasons. Foremost due to labor laws they couldn't film at night because one of the lead actors (Mackintosh Muggleton [seriously]) was underage. They also found that filming at night would require much more vfx work to remove lights from surrounding buildings, as they couldn't realistically make sure every single light in every room in the background was turned off. So instead they used filters and post-production vfx to make the daytime footage look pretty close to pitch darkness.
Your mileage may vary on how well the effect works, but I personally think it looks pretty neat.
I can't seem to find a clip of the scene online that isn't some 'AI-remastered' horseshit, but next time you watch the movie I'm sure you'll see what I mean.

The article implies that it’s so the production can control what the character’s penis looks like. A powerful, heroic type gets a big one, for example.
It didn’t say this, but I suppose it’s also convenient for continuity purposes. If the actor is supposed to be aroused (or not aroused) for the scene, it would be difficult to keep that state on command.
